Building off of what's already been sketched out in the guidelines and ideas pages...
Here are a few points:

Let the custom MooTools type be exclusive for the MooTools logo - and use another font for subproject logos.

Use signature colors. Each subproject gets its own signature color.

Keep iconography to a minimum - they are/can be hard to interpret. The subject matter varies greatly (prime, elements, wrapup etc) which will be difficult at best to get just right - consistently. Instead use a common symbol for all.
To support a sense of heirarchy between MooTools and its subprojects I would suggest using a nut (as in "nuts and bolts") as the common symbol. It would play well with the MooTools wrench thats already there.
