adk deploy cloud_run does not respect .gitignore or .gcloudignore

When running the adk deploy (to cloud_run) command, the process is copying every file in the source directory, regardless of the presence of a .gitignore or .gcloudignore file.

To Reproduce

1. Load ADK project in vs code
2. Add .gitignore (or .gcloudignore) to exclude system/temp/other files
3. Run adk deploy cloud_run ...
4. Console message = 'INFO: Not using ignore file.'

Expected behavior
The process respects the .gitignore file

I have created a PR #4187 that fixes this issue. This fix ensures that .gitignore, .gcloudignore, and .ae_ignore are respected across all deployment targets (Cloud Run, Agent Engine, GKE).

It appears there are some issues with the test cases and the branch needs to be rebased as it is currently out of date.

I've rebased the branch onto the latest main. The test issues previously mentioned seemed unrelated to my changes, but I've confirmed that all tests are now passing in my local environment. Ready for another look.
